This is happening to me as well. I remember i killed a Blood dragon a very long time ago over somewhere in the pineforest in Falkreath hold, and i never absorbed it's soul and it's corpse has been haunting me ever since. Whenever i'm in Falkreath or Whiterun hold, 90% of the time, the same dead empty Blood Dragon will spawn right in front of me.
I play the game on the Xbox360 and I encountered this 100 hours or more ago... the issue eventually just resolved itself, and the only inclination of how I achieved this is I gave up fast travelling for a while and travelled around the old fashioned way for quite a while... I almost forgot about the dragon's skeleton until I fast travelled again and was pleased with the lack of a giant skeleton in my way. If I remember correctly, originally the dragon's body glitched and wouldn't allow me to absorb it's soul.. it didn't "decompose" and just kept respawning dead with skin in-tact.
Maybe that'll work? Hopefully it will... I'd hate to send you on a time-consuming wild goose chase, but it's the best explanation I can give for how I solved it.
All but one of our XBox playthroughs has dead dragons or their skeletons appearing after fast travel. (The one that hasn't yet has only about four hours of play.) It hasn't shown up on the PC yet. It seems that this is very common, luckily, followers and NPC's aren't affected in any way and one can walk right through them.
Now, on our latest playthrough on XBox, Miraak is stuck in the ethereal form (we last saw him on the north shore of Lake Ilinata). When we try to fight him in Apocrypha he doesn't show up (which is probably good since our Dragonborn just stands there in 3rd person with none of the controls working, not even going into the inventory). All because a dragon didn't burn up and release its soul.
When, oh when is Bethesda gonna release the next patch?
@DarthOrc. Son, Bethesda don't care. They can't be bothered to fix glitches that have been known since the game first came out. Like Esbern's potion, it's a known glitch that happens for everyone, you drink it and it doesn't do shit. And it goes on...

We think Esbern's potion, based on 'the hair of the dog' (or in this case, the scale of the Argonian), packaged in an old ale bottle, isn't supposed to work. It's a sort of perverted Easter Egg. :-p
Nope, when consumed, it was supposedly gonna grant the player the 'Dragon Infusion' ability, it even states in the descripton of the potion. Dragon Infusion permanently reduces melee damage taken by dragons by 25%. But nothing happens when you do take it.
my dead dragon is camped in the the pen i built for my cow. the cow does try to avoid the body. when it can't go around the corpse it walks through it. Once i found the cow standing with its front hooves on the body and back hooves on the hay bails.
Also the body seemed to hold off a cow smashing giant... I'm starting to like this glitch
I got the same problem, i thought if i will resurrect it with the console and kill it, i will absorb its soul and its ok, well... it turned out, that the dragon was somehow invincible/godmode'd and it kept attacking me, i will try to markfordelete the dragon. Im just pissed at the dragon, because i hate that dragon, its just following you around when you fast travel... why wouldnt Bethseda just add a easter egg, where in a cave there is a Van, with FREE CANDY written on it and inside there will be sweetrolls with a trap. that would be awsome
If you get a dead dragon -skeleton or scaled- following you around with no respite, the easiest thing to do is target it in the cheat tab and type markfordelete . It will remove the dragon and will stop it from following you around everywhere. I had an Elder Dragon die while I was in a shop and since I wasn't there to absorb its soul, it just sat there. It followed me around for a while before finally settling down inside Riften under the awning for Mijoll's house. markfordelete stopped it from respawning~
