Unlikely, as he can die in Skyrim. I doubt they'd make any regular mortal characters return. Only a few, like the Daedric Princes, are recurring.
If you're being serious, then I highly doubt he will play a role. I forgot who he was and had to look him up. I don't think he will return.
The problem is most of the new games are years ahead of the previous ones. Also we have no idea what the canon ending of the dlc is, for all we know it could be you becoming a vampire lord and killing Agmaer and the rest of the dawnguard...or it could be years later and he dies naturally of old age. It's hard to say at this point. Until bethesda talks about the Era in which TES VI is going to be at it's anyones guess but it's highly unlike he'll have any role though, he's a minor character for the lore
No, I don't think Agmaer or even the Dawnguard organization itself will appear in the next game as much as I wish. But I can see Agmaer becoming the leader of the Dawnguard after Isran's passing.
the player can choose to destroy the dawnguard, so no, it won't appear
